just a few ideas which probably aren't the problem:
are the float heights correct?
Cam timing incorrect ? Shims clearance too tight?
Tank causing a vacuum, does it run better with the cap open ( I don't know how the Z1 tank breaths
)
However with it sooting the plugs up it does sound rich so maybe not these.

The auto electrician has found and fixed the short.
The coils are good as are the HT leads and it has a great spark.
The timing has been reset. The bike continues to bog when cold and will only run half way decently with the choke out. The right had plug is wet.
So it's back to the carburettors I think.
I'm going to try and forget this until the new year now guys. It's doing my head in. I'll be taking it to a mechanic who has been recommended to me in January. Thanks to everyone who has had some input here.

Hey TC...... my friend had a similar problem that wouldnt go away on a H****. He took a short video clip with sound of it being started and run, posted it on YouTube and sent the link to the forum for diagnosis.

I sorted a friend's z550 GT carbs that had got fouled up - and if you got that amount of water and crud out the tank then the carbs will likely have debris in the passages .My friend had tried all the usual things but was left with a bike running like yours.
I did a reverse flush with carb cleaner onto kitchen roll (so i could see what I was dislodging) - Obviously if you scoosh spray carb cleaner up the various holes it will move stuff up till it can't go any further - and the pilot air hole in the carb mouth is very small . Try spraying the fluid into the pilot hole from the carb mouth end - you need to trim the sprayer's plastic end to an angle as it's difficult to position it over the hole otherwise , and then you have to hold the spray pipe over the pilot orifice with 1 hand ( needlenosed pliers or narrow locking grips or even surgical forceps will all work ) and squeeze the aerosol head with the other hand .That way you're forcing debris down progressively wider , not narrower passages till it's out . 3hr job.
OR get the carbs ultrasonically cleaned -may take weeks
Or swop carbs with a good running bike that lives nearby - it's only going to be running for a minute or 2 so no need to fully fit all carb to airfilter boots .3-4 hr job to take off and then replace both bikes' carbs

Ive just finished rebuilding me z1A, when i took the engine out to powder coat the frame etc, i wasnt going to strip it down as it was running perfect. While it was out i thought id take the sump off and clean the filter on the oil pump as this is often forgoten about. It was nice and clean, but when i cleaned out the sump before putting it back i found a piece off piston ring. So i stripped the engine, head and barrels came off really easy so it had obviously been down before, i found number 3 piston had a piece missing from one of its rings. The bore was perfect so i can only pressume it was broken when whoever had it apart before me was putting it back together again, but as i said the engine was running fine.
The only thing i got wrong was the inlet cam was on the 27th pin instead of the 28th, started ok but sounded awful. checked it all again and reset it and all ok now. Felt a bit of a t**t as if rebuilt these many times before.

i had the same sort of problem on my z1000 let me tell you what happened i decided to do a city and guilds course in motorcycle mechanics and while on the course i stripped the z1000 engine down. didnt put the circlip in, and what happened to nasty grooves on the bore this is why i had a wet plug, would only run near enough if i had the choke on so this might be worth considering also the other plugs were black and sooty. Iam now going to use the plastic plugs you can get to hold the gugin pin in hope you sort your bike out paul
