Sounds like its just power drain when using the electric boot :!:
Some ignition systems need the full 12v+ to get a proper spark.
Make sure ur battery is 100%.......
Its a good idea to have a more direct feed to the ignition box rather than through the loom. A relay set up is good..... there is a thread dealing with this subject.. somewhere, a site called "Wired George" or summat :?:
And on the 7th day... Zeds were created!

If I were you I would say sod the grief, check out the wiring diagram and reinstate the original wiring an d then fit a Dyna-S ignition system which can be bought for aboiut sixty quids from Z1 Enterprises. Very reliable folk and delivery much quicker than you'd think (or they pesimistically promise!). There's a link to their site under links.

Whilst you could spend hours firkin about I consider sixty squids a worthwhile investment for hassle free sparks. You can spend a shit load o wedge on fancy shit with poncy coils and plugs. Junk the NGKs if you've got them - cos their shite (these days) and get some Nippon Denso's from http://www.spark-plugs.co.uk/index.htm where they're 'bout a quid a plug so you may as well get a couple o sets and have a set ready for ... dunno actually cos they're sooo reliable - I gotr two cos they were sooo cheap and I luv a bargain :D
