No, they are the pulsar (pick up) coils. The IC igniter will be a black box, usually fixed to RH side of the battery box.
Follow the pulsar coil wires from the RH cover, these will lead to the IC igniter box.
I've been working on bike electrics for many years, and I would suggest one of your pulsar coils has gone down. Disconnect the 4-pin connector from the pulsar coils to the IC igniter box and check the resistance of both pulsar coils.
Pulsar coil for Cyl
1&4: Black and Blue wires
Pulsar coil for Cyl
2&3: Yellow and Red wires
(Note... these wire colours are for a Z1000J, same year so should be right).
Resistance should be between 376 and 564 ohms.
Another electrical issue usually overlooked are NGK spark plug caps. These have built in resistors and can break down over time and give misfires.
If Dyna (high output) coils have been fitted at any time using NGK caps then the resistors will definitely be shagged and no spark, though as you have tried another good coil I doubt this is your problem.
The jet sizes should not be biased on any one side. Fit the standard size jets to all 4 carbs.
