sorry more numpty questions, brakes and chains

sorry for more basic questions but just trying to not make too many silly mistakes
Firstly, im going to overhaul the brakes alittle, ive done fluids and pads before but really need to replace the rubber all round, the one im unsure of is the boot around the piston, how is that held on and does that mean coming into contact with fluid and getting air into the system?(do they have to come apart) i was going to use the method of drawing new fluid through behind the old to stop air getting in
second question is about the chain, im going to replace chain and sprockets, but because my bike has a jmc braced arm, will the standard chain be the correct length?
